I couldn't see that Kathleen would go all the way over to the boys' side, given what she knows, although I think she would want to hear their side of the story, and would take it seriously. I mean, she has dead bodies, and she needs an explanation for them. And she knows that Dean and Sam are responsible for at least some of those bodies.
But then, she shot Pa Bender, and I think that's a big problem for her, because she's judging herself in this story, too, and I don't think she's inclined to cut herself much slack.
