I don't think that Krycek and Marita are much about the happy endings, really, and John has a pretty limited definition of "happy ending" himself -- and I think they're all aware of that.
...that it's missing someone that's the connection between John and Alex...
This is my crazy Alex/Marita shipper self speaking, but it made sense to me that that's the thing John would recognize most deeply -- the loss of a particular person, more than anything else.
