I think that the end of the show made me less certain about the contradictions in XF canon -- as if the last word should also be the most authoritative. But certainly, up to that point there were a range of points on which authors could pick and choose (like whether to believe anything CSM says, for instance, or what happened to Samantha).
I'm totally with you on the two arm issues. If I see "Oh, and Krycek has two arms here," I hit the delete key.
